Tiling and registration marks issue help please!

Ok I have a roland gx24 I need to cut a design that is 36" x 36" so I took it into flexi, added reg marks, cut, but.....the reg marks don't line up. If I was installing I could do it manually but the customer is installing so NEED the reg marks. I have Flexi Pro 8 tried both my own reg marks by someones suggestion and the automatic ones but they still don't line up. I'm stressed as I need to get this design done asap.
